We want to control the order which products display in the Product List page. We selected "Position" in the Default Product Sort Order drop down in Catalog Settings -> Product List screen. This doesn't seem to work. I can see that it saved "Initial" in the settings database but the order appears to go by Product.ID value. Any idea why position wouldn't work?

you can modify the product order of, for example category products, under admin > catalog > categories > edit >products > display order
this works the same way for manufacturer

The root problem I think is that the default option in the drop down is "Relevance" and so it can not following the default admin setting of "Position"

Position or Initial does not sort products - it takes them as they are
Relevance or Featured does sort products as definied (in category- / manufacturer product list) or after weighting (on search page)
Some options that are chooseable in backend, but are not in frontend (like position)
After you change catalog items (products/catgeories ...) you may need to rebuild mega menu (if you have premium+ edition)
And you may want to disable output cache / delete caches
