Is there a performance hit by layer multiple Themes? I basically want to go from Flex -> CustomCore -> StoreSpecific. So I would have 3 total layers.

Theme inheritance was implemented with complex caching strategies for file and resource resolution. So, no, there won't be any noticeable performance loss.
